Not really a design flaw but more a design feature.
Basically, the designers were being shouted at to "keep the power consumption to a minimum" by the power budget supremo...when the oscillator circuits were designed, way back, low power equated to poor thermal drift performance...now we have better technology but back then it was a reasonable trade off.
Coming up next month, AO73-FUNcube-1 will be back in full sunlight so the onboard temperatures will stabilise again.
