Thanks for all answers, I have solved the problem!
My mistake was thinking that it should be a software issue due to Windows 10, driver versions or so, and not thinking about other possibilities.
I have found that when I press the "brake release" button in the Ham-IV console it makes some interference in the USB connection of the IC-9100 and that causes the issue. So it was not true that it happened after 5-10 minutes, but in fact when I began moving the rotor to follow the satellite....hi..hi
I have simply connected the USB cable to a USB-Switch, instead of direct to the PC, and it is working fine now.
Curiously no other USB connection seems to be affected by the rotor interference.
