Have you selected the tracking function in the software? You click the "R" button in the upper left corner of the display screen, and if it indicates "R+" it should be able to control the rotors.
And don't forget to calibrate them! I use the command line function ("DOS Box") to do it, but again, I forget the name of the program I used.

You won't.
IIRC, you select the Yaesu GS-232 protocol, but it's been so long since I set mine up that I don't remember.
