I'm used to checking the 5400 series rotors. A quick check I have used is to swap the AZ and EL connections on the rotor control box. If the AZ rotor moves using the EL control the problem is in the control box. If it doesn't move I'd do the continuity check of the motor leads, they should match the EL readings pretty close. At least those checks can be done on the ground.

Assuming the cable connections between the yaesu control box and the rotor is intact, it may be the motor driving the azimuth. I had the same thing and the motor had developed an open winding. The end result was I had to rewind one of the motor windings. Kb5wia has a web site on how to do it.
