How do others work around this ? usually I only need one of the grids but in this case need both. they would be # 206 and 207. There is no need to do this for grid boundaries.
The only reason you would enter separate QSOs for a single QSO is if the station was on county, state, or national boundaries as LoTW doesn't support multiple counties, states, or DXCCs in one QSO. Grid lines and corners are supported.
For example, this is my confirmation from CO6CBF for a QSO from the FL00/FL10 line.

There is a limitation of some logging programs that will not track or properly display your contact with a rover on a grid line. You may need to enter multiple log entries if you want the program to track your grids to see what is confirmed and what is not. Again, this is not a function of LoTW.
As someone who does lots of rover and grid line operations, I create a new TQSL Station Location for each operating position. I enter the proper state and the grids separated by a a comma and space. I don't upload multiple log entries for the contacts I make while rover. I upload just one contact signed with my multi-grid Station Location and certificate.

Many people use a program such as DXKeeper, HRD Logbook, Log4OM, etc as a front end for LoTW. I don't know the answer, but I wonder if there might be some subtle incompatibility with the way they pass information?

I use PDA's Logic for my logging. When I did a bunch of grid boundary dxpeditions way back and finally uploaded them to lotw I had to create a location for grid group (el29, el19) and it handled it just fine with lotw. in the list of where I operated from I would label it xxx county el29/el19 so that if I ever operate from there again, it is already built and ready to go. if I am the receiving station, I think I have to go into the adif file before transmission and change the grid to el29,el19 and lotw handles the rest. since you are only going to work someone once on a boundary, it is not a problem to change it in the adif file. if you were working hundreds of people, that would be a pain.

John isn't doing LoTW for this trip.
However, LoTW does support up to four grids per QSO, so you would ordinarily just enter both grids into your logging software for the QSO.
Also, there is no need for you to enter the other station's grids to upload to LoTW. Grids come solely from the station location set when uploading the QSOs and aren't part of the matching logic.
