This is a situation that only occurs in testing if the file numbers are reset back to 1. If the numbers carry on then it does not matter that there are files listed in the ground station that have been purged on the sat.

The only way to do this is to remove all the files and the directory.db file. Just delete all the files in the directory folder. The path is listed in the footer of the ground station.
