The correct answer would have been to set up your VUCC rules (on the LOTW site) to support both the 4 digit and your 6 digit, and any other 4 or 6 digit grids in your VUCC that you operate from. Some of the advice in the thread above is completely wrong.

I didn't even get error messages in the upload, which would have helped track the root cause.

If those two ideas don't do it, how about doing a copy and paste of one of your QSOs in ADIF format and post it. (Change the callsign to protect the guilty, etc.) I'd bet that would reveal what needs to be fixed.
